I'm experimenting with PGTEI and my Sony Reader and I'm more than pleased with reading PDFs on it. You cannot scroll on the Sony Reader, just flip pages, and your screen size is fixed, so a pre-paged format makes more than sense. Also, footnotes are a real PITA with EPUB. The link is hard to follow without a mouse and they mostly end up in a different EPUB flow, so they take an eon to load and another one to get back.
